In general, on a Linux system files like that probably should have 644 permissions. There’s generally no need for them to be set as executable as yours are. I don’t know details of your system, but I suspect 644 is a good choice for you.

Offhand I’m not sure; there have been some vulnerabilities with the Symfomy component that is bundled as part of phpMyAdmin, but mostly those get fixed quickly. Which phpMyAdmin version do you have? The version can be found on the main page in the right hand pane.

files] I have update the CMS Joomla 5.1.2 to 5.1.4 I am not sure if these update will affect phpMyAdmin, because after point 1 and 3, my custom table with prefix cp2_cl were all disappear, below image is the missing tables, that I need to copy and paste back from previous website one by one https://snipboard.io/6SRTws.jpg
I don’t know anything about Joomla, but I do not expect that upgrading that would have any impact on your phpMyAdmin installation. I do not have any idea why your tables have been removed but certainly this is not something phpMyAdmin would have done automatically.
