I've just deployed completely different system on https://l10n.cihar.com/ , which is used for translating phpMyAdmin.
This service now uses Weblate, my own web based translation system, you can find more information about it on http://weblate.org/
For translators, it should produce less errors and inconsistency issues. In case you see any problems, just let me know. Your login from Pootle should be still valid, given that you have used your account in past year.
New system brings various advantages like support for translating divergent branches. You can see start translating now at:

Michal, what is the expected workflow? choose a subproject (3.5), translate strings there and repeat the work for another subproject (master)?

You choose project which you want to translate (what should be 3.5 right now) and the others are updated automatically if they contain same strings. I'm going to put this on our website in information for translators.

Some more information for developers:
Weblate is now hooked up on Github, what means that whenever you push something to Github, it will try to fetch the changes. In case they can be automatically merged with current translations, they will immediately go live, otherwise they will need to wait for manual merge from me (I'll be notified of this).
Weblate tries to apply translated strings to all subproject in given project, what in our case means that all branches will get translations automatically when somebody does the change. This way we can quite easily diverge translations between versions and people will be still able to work on that.
Also I've consolidated various documentation we had for translators (similar what we did with information for developers). The major entry point is now http://www.phpmyadmin.net/home_page/translate.php . Please check if anything important is missing there (if it's not that important it should be added to wiki).

Because fuzzy entries are also not translated :-). At least that is logic I used for these checks, but I can be convinced to make it other way.

Don't, unless we want to have such nice translations as: "up to date" - (Polish) "go to database" ;)
I would like to be able to see all translated messages from the file, that way it would be easier to create consistent translations because I would be able to see how similar strings in given context were translated.

I did not mean it that way. It was whether to show fuzzy strings when user views not translated messages.

Yes, something like this is planned.
